Dream and design

Second level of my N scale T&P and KATY line. Need some help
Ok guys, first off thanks for all of the help in designing my first level. The latest revision can be found here.

Now it's time to work on the second level. Here's my delemia. Since I put all of Fort Worth on the first level, now I have to figure out how to put the North bound KATY to Wichita Falls on one part and the West bound T&P on the other part. The big problem I guess is how to make them seem separate.

Armchair layout planning
As a lapsed modeler (30+ years, since HS grad/military svce.) I have recently begun to peruse model railroad websites, including MRH as well as Walthers and Bing Maps. I am finding viewing prototype ROW and facilities to be very informative. It has provided many ideas for features I might include on my (distant future) layout. Particularly useful is the birds eye view feature which I find interesting to follow abandoned rails, orphaned bridge piers and other neglected facilities in addition to interesting industries and real small towns.

Layout Planning Frustrations
I'm curious.
Those who are in the process, or have gone through the process of designing a layout, what is the most frustrating part of planning a layout for you?
I'm not talking just about creating a track plan, though that can be frustrating, I'm talking about everything that goes into the planning process, from deciding what era, to what railroad, to Givens & Druthers, to figuring out where to put the layout.
What frustrates you, and why? Maybe frustrates is too strong of a word.

Updated drawing. I moved the roundhouse to the center of one end. Now that I know the exact size of it. It seems to fit better. I also made the yard a little different. Tell me what you think.

layout design
Here's my design for the layout that I'm planning to build. After hearing the input from my accidental "hot topic" on yard design I decided to eliminate the yard and put in a foundry (the big buildings on lower left). So what do you think? (Excuse the blurry picture I shot it and posted this on my android (also any spelling errors as my fingers cover half the keys while typing)). Thanks,
Walthers transfer table
Anyone have any experience or ideas about incorporating the Walthers transfer table into a layout design? I am thinking of a small HO layout (about 3 x 8 ft) that focuses entirely on the engine servicing facilities.
Switching hidden staging yards
OK, this is partially operations and partly layout design. I am considering having a staging yard that's hidden. In fact, it would be just a foot underneath the main (visible) yard, so it cannot be realistically switched in place. As such I think it's only viable for, well, staging. How does everyone else switch the trains to make up the staged trains? Just use one of the visible yards in a non-operating session?
