When Conrail inherited the PC h54b covered hoppers were they repainted brown or just left green and patched out.Im trying to figure out why the remaining cars today are weathered green,intact pc lettering, conrail lettering patched with brown and a large part of the car is brown.

Probably all three

Probably all three options, depending on when the cars were shopped and when they were sold to car lessors.

Patching

I think you pretty much answered your own question with the photo attached. Some of these cars got repainted brown, but many were just patched with CR reporting marks and small logos added.

Hoppers

Those cars were relatively new for Penn Central, so Conrail wouldn't bother to repaint them, when they had much more pressing matters to attend to. In fact, I saw a Penn Central covered hopper go by just last Wednesday in Plant City, Florida, still green, with only the reporting marks patched. It still had the road name letters and herald, albeit pretty faded but still readable. Mike in Florida.
