I did some research

I first noticed the iPad linking problem in January, and did some research to see if I could find the cause. I added my results to this thread: http://model-railroad-hobbyist.com/node/16526?page=1, but perhaps you did not see it, or it wasn't the problem after all.

There are two ways of getting a link from YT. If you use the share dialog on the youtube master page to get this code, it works on iPads.

Get this by selecting share under the small presentation, then embed, then copy embed html.

If you right click on the full screen movie in YouTube and select copy embed html, you get something that looks like this.

This doesn't work on iPads because of the "application/x-shockwave-flash" type. (Sometimes it will work once, just after booting Safari. If you kick Safari out of the application page and restart, you get another go. The easy way to tell the difference between the links is the bad one is much longer. Also note the inclusion of https://that's all that shows on an iPad.
